Alternate Timeline
The first major alternate timeline in Heroes is first introduced when Future Hiro comes back in time to the subways in New York. He meets with Peter to deliver him the message: "save the cheerleader, save the world." The reason is because, in his timeline, Sylar killed Claire, took her powers, and went on to be the one to blow up New York. The result? A darker future where Nathan Petrelli is president, there are dozens of laws keeping superhumans in check, the Department of Homeland Security is basically an anti-superhuman squad, and many people, including Micah and Ando, are dead.
Of course, that's not even the real kicker. Thanks to Future Hiro's intervention, Peter saved Claire. Yet nothing has changed, except that Claire is still alive. Why? Because Peter was the one who blew up New York, even in this timeline. His dear brother lied to the public in order to save his family name and to rally the world together. So Peter agrees to help Future Hiro, as well as Normal Hiro and Ando, who teleported to the future on accident. He feels responsible for what happened to everyone, and he wants to try and fix everything.
Then there's the other kicker. Nathan did become president. However, some undetermined time later, Sylar, who had killed Candice and taken her powers, killed him and pretended to be him. So all the recent decisions? Made by Sylar. I certainly would not want to live in any world where Sylar's in charge. Especially if I had any powers. I am curious as to why he ordered the elimination of all the other powered people, since that would both deprive him of new brains and leave him the only powered person alive and therefore all alone. Not that he cares much about the latter.
An interesting thing to note is what Peter said about Hiro and Ando. Ando was killed in the explosion in New York, and Future Hiro instantly lost his childlike habits. He became darker and less".heroic," and he became obsessed with trying to alter the past. Ando previously was a bad influence on Hiro, as evidenced by his gambling problem near the beginning of the series. Yet both incidences clearly indicate that Ando is a very strong influence on Hiro, be it for good or bad. Their friendship is so great that Ando and Hiro have the power to shape the other's beliefs, ideas, and actions. With so many paranoid and lonely people in the world of Heroes, this shining example of friendship is very much the opposite of what you would expect.
So, in order to actually prevent this future from coming to pass, Hiro, Ando, and the other good characters need to stop Peter from blowing up New York and Sylar from taking over the country. He can be killed, and as evidenced by Isaac's last comic book, Hiro has to be the one to do it. Can Hiro take a life? Also, is there something else that contributed to that future that we do not know about? At any rate, this future is very reminiscent of Days of Future Past, the famous X-Men storyline where Sentinels ruled the world. I am certain that the writers had this in mind as they wrote the future plot. It only further ties together the ideas of X-Men and Heroes, of worlds where people suddenly develop superpowers.
